Abstract : Protein-protein interactions and protein-DNA interactions are among the ubiquitoustypes of macromolecule interactions in biological systems. Revealing the mechanisms ofprotein-protein and protein-DNA interactions is crucial for understanding the functions ofbiological systems. Identification of amino acid residues that contribute to the specificityand affinity of such interactions is very important for understanding macromolecularfunctions and has broad therapeutic applications. Genome sequencing and proteomicsprojects have provided lists of macromolecules potentially present in several organisms(Morgan, 2001; Venter, et al., 2001). Elucidating the structures and interactions among thesemacromolecules has become a critical challenge in functional genomics.Various experimental methods have been used to identify interface residues involved inprotein-protein and protein-DNA interactions.
